New Features:

Optical ROI management and cycling -
ROIs may be defined, and returned to at a later time, as well as cycled over.

Pockels Cell support -
A single Pockels cell may be used for "shuttering" during scan mirror flyback, as well as some optical stimulation.
It also enables software power control of the imaging laser power.

Installation:

The simple way to arrange the files is to unzip, with the Use Folder Names option checked, the distribution into Matlab's
work directory. Then from inside Matlab, add (with subfolders) the ScanImage and library folders. Do not add the @daqmanager
folder to the Matlab path, only its parent folder (work) need be on the path.

The next step is to configure the standard.ini file. Follow the ScanImage manual for help setting the values correctly.

Hardware:

ScanImage was tested with the following hardware (and no other hardware) -

  • National Instruments DAQ boards (16E4, 6110E, 6713)
  • Cambridge Technology's 6210 galvo scan mirrors
  • Conoptics 350-80 EOM + 302 Driver (Pockels cell)
  • Sutter MP285 (stage control)

Known bugs:

ScanImage 3 is not currently supported under Matlab 7.

Notes:

Shutter Delay - The mechanical shutter delay setting is not precise, as it is CPU dependent. The shutter signal timing is
entirely controlled by the CPU execution, and any change in the shutter state while imaging MUST occur between "stripes"
(an image is composed of separately acquired horizontal stripes). This effectively quantizes useable values of the shutter
delay, due to the timing of the stripes (which is, in turn, dependent on the imaging settings). Additionally, the CPU
dependence adds a small non-determinism, typically on the order of 1 or 2 milliseconds.
