ROI CONTROLS Panel & ROI DISPLAY Figure

The ROI Controls and ROI Display Figure work together to depict and interact with the hierarchy of ROIs currently cached by ScanImage. The tabular view in the ROI Controls lists the children ROIs, to the specified , of the currently . The currently is shown at the top of the table; users can navigate up and down the tree through the table controls. ROI Display Figure displays the most recently acquired image data at the specified ROI ID (and associated Position ID), while graphically depicting the same children ROIs listed in the tabular view. The ROI Display Figure also has a Top-Level ROI Selector View which can be used to quickly select among the top-level ROIs currently stored by ScanImage.

Specifying as 0 (the ROOT ROI) invokes the top-level ROI selector view described below.

Text Controls

: Indicates the ROI whose most-recently acquired image (if any) is displayed in the image figure, and whose children ROIs are depicted atop the image to indicate their relative position. If there is no acquired image at the , a checkerboard pattern appears in the image.

: Indicates the Position ID associated with the currently .

: Indicates the Scan Rotation associated with the currently .

(tick) The same value is shown in the 'breadcrumb' string (e.g. 'ROOT ==> 2') at the top of the ROI table in the ROI Controls.

(info) The need not be at the same motor position (or scan rotation) as the current ScanImage settings. If the does not match the current motor position, then it is shown in red. This alerts user that any GOTO operation will involve a motor move operation, in addition to updating any ROI scan parameters.

: Specifies number of generations of child ROIs of the currently to display in the image figure. Value of Inf indicates that all descendents of the are displayed, i.e. the ROI's children, children's children, etc.

Toolbar Controls


Matlab zoom and pan controls for interacting with image data in figure.


Show ROI IDs: Toggle button which, if enabled, specifies to display ROI numbers in image figure (as depicted above). This control is also available from the Settings >> Show ROI IDs menu item on the ROI Controls.


Display Channel: Indicates which channel's data to display in the image figure. Selecting 'M' specifies to show the Channel Merge Display image data. The specified channel or merge data must have been collected during the most recent acquisition at the ; otherwise, a null checkerboard image is shown.


Show Parent ROI: Updates to the parent ROI of the current – i.e. moves up the hierarchy. To move down the hierarchy, select an ROI and press on the ROI Controls.


Show Active ROI: If the active ROI in ScanImage – i.e. the last-read motor position and currently set ROI Scan Parameters – matches an ROI stored in the ScanImage Cached ROI Hierarchy, make that ROI the .
(info) The new value may be on a different 'subtree' (i.e. different motor position and/or different scan ) than the previous .


Goto Shown ROI: Update the active ROI in ScanImage – i.e. set the ROI Scan Parameters and move the motor position, if needed – to those values stored for the currently .


Display Depth: Update the to 1, 2, or Inf with one of these 3 buttons.


Clear Shown ROIs: Delete all descendents of the currently , i.e. all ROIs graphically depicted in the image display.

Top-level ROI Selector View


ROI DISPLAY Figure Root Selector View

ScanImage maintains all stored ROIs in a hierarchical tree. The top-level ROIs are the stored ROI with smallest Zoom Factor (largest field-of-view) at each combination of Position ID and Scan Rotation. All other ROIs are descendents of these top-level ROIs – i.e. were selected from within the top-level ROI or one of its descendents.

In the Top-level ROI selector view, all of the stored Position IDs are shown (even those without associated stored ROIs). Selecting one of these shows the associated list of all Scan Rotations which have stored ROIs at that Position ID (if any).

: When both a Position ID and Scan Rotation are selected, this button can be used to update the value in the ROI Display Figure.
